Can the magnets be flipped? Asking because the case I want to use with this has magnets in it so I need to make sure the polarity works for it to attach to this.

No, the magnets used in the RAP-339U have a steel cup that leaves the face of the magnet open on one side and is threaded on the other to allow you to screw the base adapter to one of the 2.5" diameter RAM round plate bases. The steel cup means that the magnet only works on one side and you'd have no way of attaching the adapter plate (or magnets) to anything else.
